I appreciate the way you are configuring the keys and think, it is better approach to do this.

Also, a point to add, /var/lib/rundeck/.ssh folder keys are used only when we don’t specify ssh-key-storage-path, else the authentication mechanism that we specify in <node> tag takes the priority.

I checked my configuration inside the folder /var/lib/rundeck/.ssh/ and there are no files for public/private key and still it works perfectly. Did you mention ssh-key-storage-path in node tag?
